Thoth Reliquary is a nice level to start this episode with, being a good action-heavy map re-using arguably the best song on the soundtrack. The only "puzzle" here per-se is a lot of running from one dead end back to another, back to another, picking up keys to push those dead ends further and further. It's possible to fly down the long lava corridor and head into the Magma Fields early, but eventually the Kilmaat Sceptre's necessary, and grabbing that makes the final Health Tank™ accessible.
Next, a trip back to Karnak to re-restock and essentially play the level backwards, because having artifacts can allow you to do that as any good Metroid-like should, and then depart down the final path out of Karnak across the green acid swampy shit - where the sequence break I mentioned is possible in the description of Part 2b.
This brings us to what you could consider the Sewer Level of Exhumed: you spend all of Heket Marsh skirting around glowy green pits of acid, walking across hazardous catwalks, and you even get blue-balled with the piece of the Transmitter Beacon that can't be obtained yet.
