(I did work on Part 1 so maybe I am cheating a bit but I am still out the loop on part 2 so) Ok here we go I feel like I come up with the explanation of the ending that is accurate
First of all, its important to note that everything with ZACK is happening AFTER chapter 13.
So is Aerith Alive or not?

Short answer Yes

Long answer:

We all know its timeline shenanigans happening and Aerith, Cloud, Sephiroth have other timeline memories/knowledge. Tifa also briefly show case this.
Now, Zack is in another timeline where everyone died leaving Midgar. As Sephiroth say its a world already accepting its fate - ergo no one to stop him so its a doomed world. Now Zack is alive in this world as his fate was changed and he takes care of Aerith and Cloud in it.
BUT which Aerith and cloud is he taking care of? If the doomed timeline all heroes died, hes actually taking care of the alive Aerith from the current timeline that we see Cloud save.
So what is happening is that After Aerith and Cloud Fall into the hole left by the ancient temple being destroyed (which they never did in the OG), they needed to recover from that fall while also being save from Sephiroth. Aerith know transports them to the doomed universe. Now they can heal up with the help of Zack and then Aerith send her and cloud back to the current timeline (Rebirth version - which is not the OG timeline) she than leads Cloud into saving her while not telling him the truth, something that Sephiroth also alludes to.
Cloud saves her, but she still dies, the one that is dead is the memories of the OG fate/timeline and other timelines. Now the saved Aerith goes back to doomed world which form she can interact with Cloud and Co.
Zack on the same time kinda manages to slip into the life/time stream and ends up in our current timeline. Zack and cloud fight sephiroth, the ..
