I took a day to collect my thoughts and process what happened this chapter, especially near the end. It is my personal belief that Yang is not, in fact, dead as many may think. After all, CRWBY quite literally gave a hint both in interviews and in the show.
Ruby outright said to Ambrosius, "You can't destroy. It's against the rules." Presumably, that would apply to his creations as well. If he created something that destroyed something else, he would be indirectly violating the rules imposed by the God of Light. Penny, as a human, would be exempt due to humanity being given the power of Choice by the Brothers.
Also, there's the opening, with all of RWBY 'falling'. Plus, in an interview, Kerry said that team RWBY would make it to Vacuo 'after a detour'. Which leads me to believe that all of team RWBY will be experiencing a 'flashback' of team STRQ that encompasses much of, if not all, of Volume 9.
