I discovered this myself. If CJ is able to get into one of the Tropic boats without entering the water first, then the gang members on that boat will completely ignore him, all except the "driver". The driver will try to run away. After getting to the large ship, that Tropic boat will begin to move around all by itself. No one is "driving" it.

Timeline to skip ahead:
0:45 The mission begins
5:14 CJ gets on to the Tropic boat.
7:00 The Tropic boat begins to move around by itself.
